Organizing Key Words

Recently I have been reorganized my bookmarks in IE, which took me far more efforts and time than my plan. Apart from this, I also found myself trapped in the nightmare of assigning keywords or tags to the papers I've collected for my thesis.
The same problems came up: (1) overlap of concepts (2) possibilities of multiple description (3) incomplete/ambiguous meanings of short labels.
How can I work out all these?
